The Youtube upload feature is great, but I'd like the videos to retain the watermark placed on them by BOTR's encoding. Is this possible?

I don't think this is likely to happen; it would require a significant amount of engineering investment while there are likely few people that would actually benefit from this.
I'm afraid this is not possible. We upload your original to YouTube, and not a conversion that has a watermark to make sure as little quality as possible gets lost during a YouTube upload.
